I was thinking of right before you build whatever package it is that 
gives you the /lib/i686/ troubles.  Although it may not matter.  The 
more I think about it, the libraries must be working or you wouldn't 
even get the login prompt.  You would get a "no such file or directory" 
or something similar.

I have looked at my Redhat 9 system and I see three different 
libc.so.6's in three different directories.  I have them in /lib, 
/lib/i686 and /lib/tls.  All I can think of is maybe the different files 
come from the Redhat Network Up2date service.  I seem to remember 
getting updated glibc at least once.  I'm going to guess that they are 
all interchangable since they all come from glibc-2.3.2.

If I think of anything else I'll let you know, but right now I am stumped.
